Tier 3:for every unit place a soul or corpse token on models with those abilities.
Question is ,can you load three corpse tokens on the necrosurgeon and first turn bolster your mechthrall numbers? Or does it not work like and you can only place one on different members of the army?

I THINK it means that you can only put a single counter on a model. That's how I read it, anyway.

does that free soul/corpse token thing affect the Wraith Engine? or pistol Wraiths? or Soulhunters? or Kraken?

To the malice question I would say yes because it says nothing about the limit a model can have just the limit you can distribute.
