since it happens all at once, are all targets under the chargers thresher template subject to the boosted dmg dice or is it only the first model targeted by the charge?

Only the original charge target get the boosted damage dice. Not the first target you roll against.

That counts for anything during thresher too. During the MK2 Field Test, thresher went through numerous incarnations and at different points needed to be nerf'd.

Now you need to boost each attack and each damage roll separately. However, there are still plenty of abilities in the game that affect all attack or all damage rolls.
