I had heard on a podcast that the Avatar can not shake Stationary/Knockdown Effects. Looking at the rules I do not see why the Avatar can not shake effects.

"Focus: Shake Effects
During your Control Phase after allocating focus, if this model
is knocked down it can spend 1 focus point to stand up.
During your Control Phase after allocating focus, if this
model is stationary it can spend 1 focus point to cause the
stationary status to expire."

"Holy Vessel - This model cannot be part of a battlegroup, does not have a functional cortex, and cannot be allocated focus.
During the focus allocation step of your Control Phase, this model receives d3+1 focus points."

The Avatar receives Focus During the Control phase so therefore the Avatar can spend focus during the Control phase and spend it to shake, correct?

Sure can, since it gets Focus at the required time.

It get's focus in the Control Phase, and can use it to shake off in said phase.

Podcast was wrong (rarely surprising)
