Alright, so if I have a friendly unit with a friendly model/unit upkeep on them, and one trooper leaves formation, does the upkeep immediately expire? Because they are no longer a valid target? Or are upkept spells an exception to the new unit formation rule?

No, they aren't an exception (if the target is unit). Remember upkeeping a spell doesn't require you to be able to target them... Heck, you can be on the other side of the board and still upkeep it. You only need to worry about when you cast it. That is when the targeting happens.

Indeed.
Only when a spell or special says "Target friendly unit..", you need to make sure the unit is in coherency.
All the other ones, don't matter.

e.g. "Friendly units that start their turn in warnoun's control area receive Pathfinder." > No problem.

Upkeeps do not require you to still meet the targeting requirements when you upkeep it.

In fact, any sort of effect or spell only cares about targeting requirements at the time you cast the spell or effect. After that it doesn't matter.
